Okay I introduced this character into my game in my first session. She's not the BBEG but rather is a recurring rival type character that is working for the other side.
One of the subplots of the campaign, which will lead to the third arc are strange ruins that were left behind by an ancient race, sort of like the Rakata in KOTOR, or the Ancients in Stargate SG1. One of the BBEG's is looking to harness some of the ancient technology used by these aliens in his research, and has hired our villainess to research these ruins for him. My game is set during the time of the Old Republic MMO F.Y.I.
So what I have show them so far is:
- She's Chiss (Dead giveaway that she's from the wrong side of the "Neutral Zone") - She's an archeologist - She uses two blaster pistols in combat.
My PCs are lvl 8, and she should be on par with any of the Non-jedi in the group. I was thinking either Noble/Scout or Noble Scoundrel for the build.
Any suggestions?

Well, a couple questions for you?
First, how important is the "uses two pistols" aspect? If very, then I'd suggest going 1 level of Scoundrel (broad set of skill choices) with several levels in Soldier to beef up her hit points and combat skills, and a level in Noble for the Educated talent to help cover for those Knowledge skills she's not trained in as well as picking up Linguist. She's going to need have a high Dexterity to qualify for Dual Weapon Mastery I and II on top of being a shooter, but would also suggest Martial Arts I for the further bump to Reflex Defense as well as a surprising melee option should she be deprived of weapons.
2nd, does she operate alone or does she work with a team? if she works alone, she should at least be 3 levels higher than the PCs, and I'd suggest taking some levels in Gunslinger with talents selected from the two-pistol talent tree (Pistoleer?) out of Scum & Villainy, though Trigger Work if she has Rapid Shot is also an excellent choice to pile on some damage without an attack roll penalty.
3rd, how much weight do you want given to the social side of things? Is she an excellent talker, or does she just blast the hell out of obstacles?

Not a Jedi, but some one who isn't afraid to take them on if she has to. She used two pistols in the first encounter, though it's not specified how good she is with them. I think that she would be pretty good with them, though I don't know if she'd be gunslinger good. Quote: 2nd, does she operate alone or does she work with a team? Considering her opposition, and the fact that she got her butt handed to her and got captured in the first encounter, she's gonna have a team with her. She's charming enough to get her way through sexuality and finesse, and has the knowledge to be a archeologist, but is fully capable of throwing down when the time comes.

My two credits...
I'd start in Noble with a talent from the Provocateur talent tree. Choose whether to give her 1 or 3 levels in Noble, because with 3 levels she could have the Friend or Foe talent which is nice if she's going to be fighting your party alongside other able combatants. After the 1 or 3 level(s) in Noble, go Soldier until you qualify for a level or two in Gunslinger. I generally like to make my boss characters at least a level higher than my PCs so I'd suggest making her at least CL 9.
The reason I suggest Noble/Soldier is because you want her to be "fully capable of throwing down," and a Noble/Scout or Noble/Scoundrel build is going to be, generally, less capable or throwing down.

That's an awesome build my friend. This character is going to make a cameo in my next session. The Imperial Agent in my group is going to spend some time in the brig of a Republic Cruiser, and she will be occupying on the of the other cells, along with an NPC that will be important the the current mission. Sometime after that she will escape and eventually return to plague the PCs again (and maybe again).
